Is this a cPanel server? When compiling Apache and PHP using EasyApache, in the Exhaustive Options list there is an option "Symlink Race Condition Protection". Have you enabled this option?

You can not prevent symlinking through PHP.ini. I suggest using Rack911 symlink patch : http://layer1.rack911.com/before_apache_make

It should be but you should test if you can symlink to make sure. Do note that the patch you did is not as effective as installing CageFS but is effective enough to stop symlinks.

You also have to run EasyApache after.
