I think do you mean open source Vulnerability Scanners?
Try Nikto2. This scanner is open source with lot of major features, well documented and under active development.

OpenVAS is also good solution. It's open source, has packages for major linux distributions and server-version demo virtual appliance image, which you can try in VirtualBox or ESXi. Network Vulnerability Tests (NVTs) are served with daily updates via the OpenVAS NVT Feed. There are also Greenbone Security Desktop (GSD) – a Qt-based desktop client for OpenVAS Management Protocol, which can be run even on Windows machine.

You can use nmap to run scans and if a port ever opens up that should be closed you know something is up. That is another cool trick.

What kind of scanner ? I prefer Nessus and OpenVAS and NMAP.

For auditing I use, OpenVAS and Rapid7 (Nexpose / Metasploit).

I think there can't be best, I prefer to use combination of several pieces of software to monitor network activity and look for dangerous files/configurations.

Nessus i find is good to find the hole. Metasploit is handy to test it.
