If you know some php coding, it should me fairly easy to program to implent a domain check form on your website. The php script makes an connection to the actual registrar (.com.net.org and so on) and search for the actual domain. The result page you get up afterwards, should be "striped" for info and you should search for the "wordphrase" that is actual for the current registrar like "Domain unavaible". If the php script finds that, you tell your customer that the domain is taken, else the domain should be free and can be registered. Hope you understand my english, its not my native language soo the sentences is not quite good. But lets hope its understandble

This can be very easily setup using Perl as well if you are interested. Net:lookup will do all of the work for you.
