there is a tool called lynis ( http://www.rootkit.nl/projects/lynis.html ) which can help you in securing and also provides a hardening index.. rkhunter is good, but a full clamscan is better if you are searching for a trojan/rootkit etc.

chkrootkit, rkhunter and unhide are 3 excellent programs which run through the system analysing and looking for types of malicious softwarerootkits, sniffers, scanners, trojans, backdoors and hiden processes they may belong to harmful applications.

chkrootkit and rkhunter checks for a limited amount trojan/rootkits. Is it better than clamscan? Because clamscan scans for a wide range of malicious scripts.

IDE (Advanced Intrusion Detection Environment) can also be used for security which is a free replacement for Tripwire. It can be used to verify the integrity of the files. http://sourceforge.net/projects/aide
